Actually the manual talks about a bit of a story, specifically about Doom Guy seriously injuring his commanding officer for almost doing a war crime, so he was left in the shuttle with just a pistol as the game begins and the rest of the unit is slaughtered ahead of him, thus the Doom Guy-looking dead guys you see here and there in the game's maps.
